rotate one of the structures by 45 degrees around z in xcrysden and you
would get the same size of atoms, or to play a little bit with the zoom,
but I'm guessing your actual problem is a bit more complex.

I don't know exactly how it does it either, but the procedure is
approximate and hard-coded and it would be very difficult to change
anything without causing additional errors.
